nanofilt => chopper (or similar)

Description of feature

nanofilt is no longer maintained. The author states to use chopper instead, which is faster and has more features.

It should be a straight-forward replacement, since chopper is quite similar to nanofilt.

Thanks for bringing this up. @atrull314 and I actually did look at this while back, and it looks like our main roadblock to implementing this is now indeed solved.

We will certainly add this in the roadmap for a future release (we are trying to get 1.2.0 out soon, so likely after this release).

One other possible speed up that I see is swapping out fastqc for falco, which is a faster version of fastqc
